Oddest tribute of all maybe, and it was unintended -
Anyone else remember the episode of the Simpson's when Barney borrows Homer's car and loses it? Weeks later, Homer receives a ticket from the NYPD because his car is illegally parked - at #1 World Trade Center Plaza. The episode proceeds with the Simpsons traveling to NYC to recover the car, and features some joking about the Twin Towers and New Yorkers. All in all, it was a tribute to the city and the towers at a much more innocent time.

1. I was thinking about that episode today--I remember the car was booted, and Homer
drove it anyway.

5. My favorite is the scene with people from the two towers dissing
each other out the window like people across a tenement air shaft.

2. I remember Homer looking for a restroom at the top of one tower
It had an out of order sign on it saying 'use other tower'

There was also an aborted Spiderman movie promo that involved him stretching a web between the two towers. That was created right before the disaster and subsequently deep sixed.

3. Yeah, he drank about two dozen cans of clam juice from a street vendor
when he got to the top of the first one, it said out of order so he went down and back up to the top of the other toweer.

Lol.
