As they ate, the president and Mr. Comey made small talk about the election and the crowd sizes at Mr. Trump’s rallies. The president then turned the conversation to whether Mr. Comey would pledge his loyalty to him.

Mr. Comey declined to make that pledge. Instead, Mr. Comey has recounted to others, he told Mr. Trump that he would always be honest with him, but that he was not “reliable” in the conventional political sense.

"Loyal to Trump" in the sense that he would always be "honest to Trump".

The Orange One probably only heard the word loyal and did not think about what the phrase meant.

I've heard that term used to indicate that a loyalty that one swears to means that they will always be honest about the relationship and will plan and work for the best overall lasting outcome. Typically used when planning some form of long-term business, legal, or personal partnerships.
Even military members swear Honest Loyalty. One is allowed to question or even act against what may be considered an unlawful order, and there is redress, in which they may have their interests represented in a military court.

All this aside, mobsters like Drumpf don't require Honest Loyalty.
Mobsters require Unquestioning Loyalty - a willingness to be an unquestioning tool, in exchange for an agreed upon benefit. Those who swear unquestioning Loyalty rather than Honest Loyalty are hostages to the whims and vagaries of that which they swore their loyalty to.
